what happen to checked luggage if transfer to Ferry at HKIA?

Hi,

I have been to HKIA many times and I know I have to clear the custom before I pickup my luggage. On my next trip to China, I will be transferring straight to the ferry service at HKIA without clearing custom and go straight to Shenzhen. What is going to happen to my checked luggage? Do I let them know before I check in to my flight to HK?
